I am not sure, but from your previous mail I thought that the name
server with issues has a lot more zones and a lot bigger zones. I
assume that this is the cause why the one name server works and the
other not.
Although the small zone has been saved to disk, it could be that it is
handled after the (huge, endless during) zone transfer and therefor
the new zonecheck.fr zone is not yet being served (and you don't yet
see the log message indicating the update).
So I believe that all the behavior with 3.2.9 you described is related
to bug #423.
